Step 1 — Choose a genome-scale model

Default model: FlySilico

Load the bundled Drosophila melanogaster FlySilico model (source) to start immediately.

Upload your own model

SBML (.xml/.sbml), COBRA JSON (.json), YAML, MATLAB (.mat), or Excel (.xls/.xlsx) format.

Quick test model

Load the small bundled E. coli textbook model (95 reactions) — useful for quickly trying out the app's features.

Tip: genome-scale models with subsystem or SBML group annotations give the best pathway visualisations in step 4, since pathways are grouped by subsystem.

Excel uploads should follow the common "COBRA Toolbox" layout: a Reaction List sheet with columns like Abbreviation, Description, Reaction, GPR, Lower bound, Upper bound, Objective, Subsystem, and optionally a Metabolite List sheet with Abbreviation, Description, Neutral formula, Charge, Compartment.
